Kinks and Breathers Associated with Collective Sugar Puckering in DNA : Condensed Matter and Statistical Physics

A quasi-linear array of rotators, each of which is nonlinearly coupled with DNA. By modelling the environmental field as a set of harmonic oscillators, an exact equation obeyed by the rotator is derived in the form of generalized Langevin equation for a double-sine-Gordon-type equation with the sine second difference factor. For low-frequency kinks, friction or memory terms and multiplicative random force terms appearing therein can be neglected. Here the effect of the environmental field is simply to modify an original, sine-Gordon-type on-site potential to an effective, double-sine-Gordon-type one. This illustrates robust natures of the low-frequency kinks against local-field fluctuations, of which breather modes and specific kink-antikink states are shown to be particularly interesting. The results so obtained are compared with those of molecular dynamics simulations.
