A detailed in-lab or wet comparison of the chloroplast genomes of two tetraploid cultivated cotton species Gossypium barbadense L. and G. hirsutum L. revealed the presence of some polymorphisms. Comparison of the chloroplast DNA (cpDNA) amplified by PCR after agarose gel electrophoresis showed only one obvious amplified fragment length difference (AFLD). DNA sequences of this AFLD region unraveled the presence of 17 and 51 base pairs (bp) long insertion/deletion as direct repeats in G. hirsutum as well as an insertion/deletion of 129 bp in G. barbadense. All three polymorphisms were accompanied by many direct, indirect, inverted and simple sequence repeats in A+T rich regions that could be used as species-specific markers.
