The complete nucleotide sequences of the mitochondrial genome were determined for three subspecies of masu salmon, Oncorhynchus masou (Protacanthopterygii : Salmoniformes), using a polymerase chain reaction (PCR)-based approach that employs a long PCR technique and many fish-versatile primers. The same 37 mitochondrial genes (two ribosomal RNA, 22 transfer RNA, and 13 protein-coding genes) as found in other vertebrates, with the gene order identical to that in typical vertebrates were contained. Control region (D-loop) and 37 genes sequences were compared within three subspecies. ATP6, Cyt b, ND2, ND4, ND5, and D-loop will be useful for examining population structure and for identifying maternal subspecies.
